A guy who used to work on my car would sometimes have parts left over
after the job was done that were functioning parts of the car before
he took it apart and at the acknowledgment of that he would,
delare, "MODIFIED!!!"

Anchor nails are supposed to be left in.
What they're made of will depend on how long you want them to last.
cheapo gold-passivated - a few years.
copper/bronze - quite a few years.
stainless - probably outlast the plywood.
monel alloy - will give archaeologists pause to wonder...

If you use a good quality glue, the purpose of the nails is merely to
hold it all boat-shaped until the glue dries. Even wire brads would
probably do the job! So relax. It ain't critical.

As for "the rest of the nails"... haven't a clue. Provided you glue
the joints with a good strong waterproof glue, they are probably
irrelevant. Mine is strong enough to drop from head high onto the lawn
without breaking, and I took ALL the nails out after the epoxy
cured....

So relax. Pretty much whatever you do will be ok. And if the
finished boat looks different to the drawings, you smile knowingly &
call the difference a "modification". Works for me anyway!! ;-)

Anchor nails have ringed or ribbed shanks that, when driven in, grab the wood like the threads of a screw. They are a lot faster than screws to put in.

Can you use screws? Sure as long as they are bronze or stainless.

Payson says to use a "1 1/4"-anchor nail" and "rest of the nails"...

What should that anchor nail be made of and what should the rest of
the nails be made of and how long should they be?

I have 100 #6 X 3/4" brass wood screws...could they be used for the
anchor nail and the rest of the nails.

I think I may use cedar for the frames...which are one inch thick.
(I'm sure "thick" is not the jargon of joice but I figured you would
all absolutely know what I was refering to if I said that.)
